cPanel has resolved the issue with their internal systems and the SSL certificates are processing normally.

We have received reports from clients that their free SSL certificates are not being issued/renewed correctly. After our investigation and communication with cPanel, they have confirmed that they are having problems with their internal systems processing certificate requests and have logged the issue internally: We are experiencing issues with our internal systems processing certificate requests. We've opened an internal case for our development team to investigate this further. For reference, the case number is CPANEL-42199. We are working to resolve this as soon as possible.
